Whats the Affils RPG you're doing? I wouldn't worry about systems, just pick one you like. If you want to publish it I don't beleive you can actually copyright a system, which makes the D20 thing all the more strange. (although what I think the licence really lets you do is use the D20 symbol, which is copyright.)
I'm happy to chat system if you want some pointers, or you are welcome to use my Pie Shop one which is very easy (and the gore can be turned down if need be)
